2004 Arc Wagon Ride Height Problem

I had a failed rear shock, with a bit of a clunk coming from that left rear side of my 2004 Arc Wagon, 105,000kms. I replaced all the shocks with Koni FSD's, and new OEM factory springs specified for the Arc. With the OEM 16" rims, the ride height is now as follows:
LF 596mm RF 600mm
LR 587mm RR 595mm
Are these ride heights close enough? The rear Koni's are on the lowest heioght setting, I have 10mm spacers, or could put on the higher perch and probably gain 20mm, but then this is out of whack with the front unadjustabe height?
I still have the right rear clunk, are the ride hight spec's diagniostioc at all for what this might be?
The clunk occurs when hitting a differential bump, so I thought the sway bar bushings, but they look ok, will be replacing with poly bushings soon anyway, but not sure that's the problem. If the right rear ride height was lower I might suspect the rear control arm or subframe bushings,but it is hiogher than the other side. Driving with the failing shock on that side might have caused something to wear? Lower ball joint perhaps, although I can't seem to see anything obviously loose or wobbly?
Advice appreciated.
(I have emptied all the truck contents, and inspected everything underneath to see if there was anything clunking more obviously, there is a plastic cylider under the body near the rear subframe, that seems to be a potential rattle source, what the heck is that?
