Re-tooling the fender to accept a new marker was probably a smart idea. It gave the 2006 9-5 a "refreshed" look (weather you like it or not...). And in the number of changes made to the 2006 9-5, a different fender hole is a very minor change. Compare with:
Hood: retooled to accept the chrome "accents" around the headlights
Trunk/hatch: retooled for the new taillights (among other changes)
Dash: redesigned to take GM-standard radio
This is nothing new. In 1984, Saab re-tooled the hood of the C900 for the then-new "Saab-Scania" roundel on MY 1985 cars. And then had to punch the fenders for the side markers, where there were none before.
