What stirs up the crap, and can lead to shorter transmission life are the flush "machines" that some shops use. I am certain that a shop "flush" like this led to the transmission in my 2000 SE being replaced with a Midas unit shortly before I purchased the car from the original owner in 2010. 45K later, and one complete drain & fill cycle, and it runs just fine...
Using the drain plug to drain off about 4 quarts, then refilling, driving around, then repeating 2 more times should not stir anything up, since the "anything" that might be stirred up drains out the through the drain hole.
The only other method I've seen that would work is what is often recommended on Volvo boards for their autoboxes. Basically, the transmission cooling line is opened at the cooler, the pressure line from the trans is drained into a bucket, and the transmission is kept full by supplying fluid either via the cooler, or from the cooler return line into the trans. The one thing this method does guarantee is closer to a 100% fluid change. With the drain & fill, even after three times through, there will still be a small percentage of "old" fluid in there, but not enough to be an issue.
Personally, I find the drain & fill a lot simpler, but then, I do have access to a lift, so...
You want to use a Dexron III compatible fluid that is NOT a synthetic. The owner's manual states that a synthetic Dexron III can be used as a temporary fix, IF the car is returned to a shop, and the original fluid fill restored.
