Since you talk about a FOB and a key as separate items, I'm assuming that you have an early (pre-2001) 9-5 with the long "banana" remote (aka FOB), and the key with no buttons.

The key and the FOB are two completely separate items in your case. Though they are programmed together, you don't need the FOB to run the car at all, it just opens the doors and trunk, which you can also do with the key.

What you will need to do is a little sleight of hand when you get to the programming. What actually unlocks the ignition to start the car is the tiny transponder inside the key. So long as you still have that, you can turn the key cylinder with a screwdriver, and the car will start.

In the best case, the new cylinder will be sent with new no-button keys. Best, because all you need to do is swap the transponder chips between key heads, swap the cylinder, and away you go. (Just don't forget to keep the old key with you, in case you need to open the door if the battery dies).

In the other case, it'll ship with "remote" keys. These keys have the lock & unlock functions built into the key head. They may come "full" with all the buttons, etc. ( aka "guts") inside, or empty, meaning that there is no "guts" for the buttons that lock & unlock the car. If they are "empty" just go on ebay & buy some used ones. They can be reprogrammed several times. Even buy whole keys if necessary to get the guts.

The "sleight of hand" comes in when programming. The programming sequence must start with a known good key turning the ignition to on. But, this doesn't mean that the transponder has to necessarily be inside the key that you are using...

So, here's what I'd do:
1) open up the old key to reveal the transponder.
2) put old key in the ignition and start the programming sequence with Tech 2.
3) while in the key programming function, when requested, remove the original key, and remove the small transponder chip from it. Place the chip in a safe place.
4) place the original key (now sans chip) in the ignition, AND place the head of your new key next to the key head in the ignition. Turn the key as instructed, and press the button on the new key head as instructed to program the key.
5) repeat if you received a second key.
6) change the cylinder.
7) Job done.

Set aside your old fobs, and keep an old key with you in case the car battery dies, as the door still has the old cylinder.
