I don't know if the physical/mechanical design changed between 2004 and 2006+ (besides the driver door-mounted push button disappearing), but when I first got my 2004 the flap wouldn't lock also, and it took me a little while to realize the flap itself was slightly bent at the hinge, so the little indention for the locking plunger didn't line up correctly. Take a very close look at your flap and see if the gap is the same all around the circumference when closed. I had to pull up slightly on mine to fix it.
