Service theft alarm gremlins

I've been dealing with a service theft alarm message since my TWICE module got damaged. It was replaced with a used one. I thought it might be the batteries as the siren sounded for a while when the TWICE got fried. I've tried two from BBA and neither clear the message. BBA doesn't normally replace the capacitors so perhaps that is the problem. I can clear the message temporarily by pulling fuse 17, engine management. After some number of startups, the message returns. Disconnecting the battery didn't help. Switching the sensors to doors only by holding the Night Panel button didn't help. I've noticed that at some point, the immobilizer LED stopped flashing. I think it did work with this TWICE, but perhaps not.
Any ideas beyond checking the system with a Tech II? What am I looking for? Could it be that the used Tech II had the immobilizer disabled? The alarm will sound, for example, if I open the hood when the alarm is armed.
Do the immobilizer LEDs tend to fail? Would a bad LED trigger the service theft alarm message? I've read of the LEDs going haywire and staying on or flashing, but not of them not working.
