if they've removed the bypass valve.. then the bypass hoses replacing that mess will always be feeding coolant through the heater core via the firewall fittings.. so I don't think it will matter which of the two hoses are connected into the top vs bottom fitting.
However.. you do have to keep the solenoid connected..to avoid the CEL code. I also recall there being a vacuum line T Fitting involved.. and you'll need to remove the fitting and go with 1 long length of vacuum line.. or plug the now unused vacuum line out of the T fitting..
Having said all this.. I don't know if that will address your issue of the AC not being cold..
