As mentioned the first thing to do is adjust the linkage using the WIS procedure. This is quite easy to do.
I have a 1999, 2000, and 2001 aero 9-5 with manual trans.
The genuinesaab.com shifter is the first thing I installed. Best $150 I ever spent!1 replaces that plastic ball pivot with a precision metal one with a grease fitting even. Shorter travel and better sifting.
The other mod I did was rebuilding the parallelogram shifting mechanism. I used precision metal couplings rather that the plastic ones that were worn out. Also tightened up the shafts and installed grease fittings.

These 2 mods made the shifting really great. I have had 3 9-5s with sticks, 1999, 2000, and 2001 probably a total of 400,000 miles driving and these mods really make the system work really well.
You don't have to do all these changes, but there is hope.
Check the shifter mechanism above the trans and make sure it has as minimum of play after you adjust the linkage.
