Hello,
According to WIS the upper line is the delivery line and the lower line is the return line at the radiator. As far as bypassing the stock cooler it works fine at keeping the transmission fluid from getting too hot in normal use. So the additional cooler is added for additional cooling. It does not make sense on the surface but if you bought a big pick up truck with a towing package that is what they do. They use both the radiator transmission cooler and an additional one added infront of the radiator.
But under the same idea is that most of the modern turbo and super-charged cars use coolant to cool in the intercooler. Some use a separate cooling system and others use the same coolant that cools the engine. I assume that there is some advantage in the latent heat transfer that cools the air better with coolant than air flowing over the outside of the intercooler. So I would just follow the directions.
