The blower fan is right under the cowling, but the cabin fan is down at the bottom of the center console, so no, the filter wouldn't keep anything out of the fan. I had a glass shop leave a tiny piece of paper towel on the fan when replacing the windshield. It sounded terrible, and I had to take the wiper arms, cowling, and fan cover off to get it out. It could just be that you got a little something on the fan.
