dreaded DI problem... and it's impact on my tires!

Travelling down the Mass Pike towards Boston in heavy traffic early last night and suddenly lost power in my '01 Aero. Was just able to pull over to the breakdown lane, just missing being rear-ended by someone using it as the passing lane. In the process the rear tire caught something and went flat.
Did manage to get it started, although it ran real rough. After a few miles I realized we had the flat, so found a narrow patch near the toll booth (amid a sea of cars) to change it. Took 20-30 minutes, but the car ran okay after that.
Taking it to the dealer tonight. Do I have a case for having them replace the tire? It had ~11K miles on it (we use winter tires too, so it gets about half of the 22K miles we've gone so far)... or at least prorate the cost?
Does this behavior - going dead, followed by rough running, then clearing up - sound like the DI problem? Or is it (no, no!) something else?
After they fix it, do I need to worry about this happening again?
Thanks for any insights you all can share.
