When installing new pads, I recommend that you have the rotors 'cut' or resurfaced. You'll get smooth even braking power, and no squeaks.
If you are not hard on the brakes all the time, then the rotors might still be thick enough to resurface. There is a minimum thickness stamped into the rotor itself, and your machine shop (there is one in my local NAPA) will check it before they cut the rotor. I've gotten 95K miles on my 9000 rotors and still had plenty of metal left to have them cut and run another 95K miles.
Some mechanics will say to always replace the rotor, but that is because it just makes their job a lot easier and quicker you're paying the money anyway. Think of reusing the rotors as recycling.
