I saw in your description that you used a brush on the car before applying soap. I wouldn't really touch the paint with anything except water without the lubricating presence of soap.
The other thing that might've happened is that you could've caught something in your towel--a bit of leftover grit--and scratched the clearcoat with that while you were drying it. If you're using towels (as opposed to chamois), I'd use more than two, and don't apply much pressure at all.
Personally, I've spent a great deal of time and care washing and waxing my own car only to scratch it when moving the hose or something stupid like that. You can be careful, but it's pretty much impossible to keep it scratch-free forever.
