Don't leave the dowels out, they are needed to center the cover to engine.
I assume the oil pan is removed so it shouldn't be too difficult to sneak the cover up from under so to speak until you hit the dowel pins.
Back when I did a couple of these leaving the head in place I used the 518 on engine block/cover and a good silicon between cover and head.
The rear part of head gasket is always going to be compromised when doing it this way since you also have the upper surface of gasket (against head) where you can't really get any silicon in between.
