The battery will last longer out of the car, because it won't have the minor current drains of the radio and alarm (if any). However, there's nothing wrong with leaving it in the car, and charging it there. Just be a little more careful and make sure you hook up the polarity correctly. A small, cheap charger will work just fine.
If you hook the battery up to a charger for an hour every week or two, you'll be fine. You don't want to leave it on for long periods, because you'll boil away the electrolyte in the battery. You could get one of those special trickle chargers designed to keep marine batteries charged. They are supposed to not overcharge the battery, and you can leave it connected all the time. I have one on a battery back-up system in my house, but I wouldn't put it on my car. IF the trickle charger screws up, you could damage the car's electronics, and if it screwed up and caused the battery to rupture, you could lose your car. Sometimes a manual system is best.
