This is a tough one.
I like Andrew's theory but I'll bet you threw that air valve out a long time ago when you did the intercooler.
I'm going to guess that it's ignition related and the only reason for doing so is the 50% modulation. If it was an air leak or the warmup regulator then the duty cycle would deviate from 50% Since the computer says that the air/fuel ratio is correct then we have either a timing or spark problem. This is assuming that your O2 sensor and circuit are working correctly.
What about a bad tank of gas or water in your fuel?
