Yes, you should check for bent rims, and No, you shouldn't go back to Pep Boys to have them do it. Find yourself a decent wheel and tire place, like Tire Kingdom or someone else who sells and services wheels, tires, and suspension components. Tell them your problem and ask how much to check your wheels and tires. They should put them on a machine to see that they're true and balanced, and will probably rebalance them for you, unless they find one that's bent or has separated belts. I'm betting they'll be able to fix your problem.
Unless you know someone who works there in your local Pep Boys, I can't see why you'd want to take your car there -- where the "experts" are telling you a cruise vibration is caused by your brakes! Spare yourself from inexperienced guesswork and take your car to a specialist. In the long run, it will be worth it, and may save you a lot of money you'd otherwise waste on unneeded repairs.
