... of course I'm not a mechanic, but... I had a whiney pinion bearing in my 99, and you only noticed it in high gears (4th and as it got worse, 3rd on the 4spd 99)... you'll notice it especially as you drive the gear, i.e. when you first step on the gas, and right when you let off completely it will go away. I never heard it in lower gears, and everything I've ever read indicates that pinion bearings make noise under load in high gear.
My current '89 900S makes a whine like you describe in lower gears (1 and 2 especially, also in 3)... I notice it particularly when driving in the city at night...nice and quiet...with the windows open, I'll hear the gears esp. as I let off the gas. I don't hear it whatsoever in 4th or 5th, and as the later 900s, yours included, have a beefier pinion bearing than the older OG900s, I've all but ruled out pinion bearing as my problem (if a problem exists). I have no other problematic symptoms, except that shifting is kinda notchy, and I hear a difference in engine noise when I engage the clutch at idle (in neutral). I attribute these issues to potentially needing a clutch soon, though there's no slipping.
I once mentioned my noise to a SAAB tech on the phone, and they said maybe ring gear.... take it to somebody who knows their stuff and see what they say.
