Did this suddenly happen out of the blue, or was some maintenance done recently?
Silly things to check - When things make no sense, ALWAYS go back to the basics-
Are you sure you've got the spark plugs hooked up the the right holes in the distributor cap? Look at the head to see the firing order - make sure that as the distributor rotates, it would energize the plugs in the right order.
Next, rotate the engine so cylinder #1 is at TDC - I do this by pulling #1 plug and looking in to watch the piston come up. At #1 TDC, the distributor rotor should be pointing in the vicinity of the alignment mark on the distributor. Perhaps the distributor got twisted around 180 degrees.
It's possible that in all the swapping around, something got twisted up. Make sure the fuel injectors are wired properly - it won't do if the injector for #3 is getting #4's signal, and spraying fuel on the exhaust stroke, not the compression stroke.
If this doesn't work, do a compression check. If the compression seems off, pull the valve cover. Turn the engine to TDC for #1, and make sure the alignment marks on the cams line up with the marks on the blocks. Perhaps the timing chain has slipped. Not common, but this is 'grasping at straws' mode.
