I have the same problem with an 88 900s. I did the same thing you did. I found that when I removed the switch controlling that window, I checked the wiring and found one of the wires that shouldn't have power to it did.
I still have not been able to solve the problem. The two wires that run down to the motor are grounded. When you push the switch, its supposed to supply 12volts to that side (Up or Down). I have been able to rewire american cars that have this problem, but not these saabs. Please let me know if you figure out the problem. I spent two days tracing the wiring.
