The cold idle could be any one or a combination of vacuum leaks, leaks in the rubber induction connectors, and bad Air mass meter. Change all of the vacuum hoses and rubber grommets that go into the valve cover & intake manifold and see what that does. Then clean out the throttle body and AIC valve.
Base boost - could be any of a bunch of things from vacuum hoses to the APC solenoid, disconnected APC box, bad wiring to the knock sensor, bad knock sensor.
It's likely that your shifting and shudder at speed are a combination of bad motor mounts (especially the front mount) and, like you said, the shift linkage adjustment.
