When bearings have failed, it is not possible to perform the first step recommended for disassembly-measuring the pinion depth as it has been in use. Don't know why this should come to pass but, the implication is that this may be different than the spec value stamped on the pinion face. In this situation, I shim the pinion shaft to the spec value. This is the rule rather than the exception as most being dismantled have suffered pinion bearing failure.
If it is really loud and doesn't go away, I'd drain the lube into a clean container to examine it for metal and also look at the magnetic plug. If it looks scary, don't touch it-reinstall it, refill it, and take it to the rebuilder for him to see. Of course if you have a second car, you can just take hime the plug and lube.
