Replacing the ocnvertible top on the CLassic 900 is a long, involved process. Usually, the rear window is replaced along with the rest of the top. The fabric is bonded to the edges of the glass, and should be a pretty permanent bond. The fabric is *stapled* to a strip that runs around the back & sides of the body where the spoiler serves as trim.
One of three things probably happened:
1) they did unstaple the rear window cloth and could not get it stapled back precisely (which is difficult, anyway)
2) they did not remove the staples, and you are seeing the sag of the old cloth as compared to the taut, new cloth
3) they did not remove the staples, and du ro manufacturing tolerance, or mounting tolerance, the zipper is now slightly lower than it was on the old top, allowing the window to sag slightly.
It is really a shame that a perfectly good window has to get replaced for this, but that's the best way to do the job.
Hopw you had the headliner replaced, too!
