This is assuming that your drains in the trunk are all open and working and all of the train tubes are rupted to the right spots.
Pull up the rubber seal around the trunk opening. You'll see a couple of seams on that lip the U-channel of the seal clips on. Give these bad boys a good bit of silicone seal. Work it right into the seams. The problem is that the outer part of the seam faces frontwards instead of rearwards and channels water into the trunk when the old sealant material deteriorates.
My 4-door had a trunk that turned into a swimming pool. I figured out why the water stayed and fixed that, but I couldn't figure out where it came from. I took the taillights out and sealed around them. No joy. Finally, I pulled the rubber seal, saw the seams and tried sealing them. It was like a desert in the trunk from then on.
