The input shaft seal does not have to be changed in order to change the slave cylinder. As a former Saab tech I guess I can state that one of the things that you deal with on a day to day basis is what to do or not to do.
For example you pull a transmission on a car and the rear main looks perfect do you change it anyway? If you do change it and for some reason it messes up[it happens] you will eat it and if you don't change it and it starts leaking in 2,000 miles the customer
is going to be mad that you didn't change it.
All of that said I would guess that they didn't check to see if the seal was hard or it was damaged when the slave cyl was installed. Personally they should only charge you the difference between what it would have cost to do the job with and without the seal. or about $40.00
