Worried I have Differential / Final Drive Problems

I bought this car a month and/or 3K miles ago. There has been an unusual sort of low sounding whomp,whomp,whomp that seems to feel and sound like worn/unbalanced tires, and when you come to a stop it feels like warped rotors in the brake pedal. It will make the sound in Neutral and Drive.
Could this be coming from the differential?
The rotors are fairly new and the Transmission was replaced 3500 Miles ago with a Rebuilt Saab/CRS transmission. The Scary thing is that the company who installed it is now out of business and even though it has a 1 year warranty, I doubt I can do anything with a Warranty being the installers are out of business and I am a new owner. I have called CRS once and left a message, but have not recieved a call. It is a really lame situation.
Is there a way I can check the differential. One thing my mechanic did notice was that there is a small amount of play in the differential when you go forward and backwards on the inner driver (with the drive shaft off) Is this play normal? Or could it be an indicator of my issue?
Any help would be appreciated.
