If your get a crunch going into reverse and 1st gear is easier to shift into when you are still rolling, there is a good chance that your pilot bearing is bad. But this bearing could only make noise when your clutch is disengaged(pedal pushed down), because it spins only when the pressure plate is NOT holding the clutch disk to the flywheel as a unit.
The throwout bearing can make noise when the clutch is disengaged or engaged, but the noise will usually change depending on pedal position.
If the noise is present when the car is in neutral with the clutch engaged, but stops if you press in the clutch and shift into gear, then you might have something rubbing against your clutch shaft in the shaft seal area or the slave cylinder bore. This is a wild guess!!
I would remove the clutch cover and run the engine to see if you can pin it down(hope for throw out bearing). I would hate to remove the clutch and then put it all back together only to have the noise persist.
