Yep... easy enough to do. The wiring isn't separate, but not too terribly difficult to remove. I pulled relevant wiring from an '88 SPG when installing APC on my 1980 900T. You'd never know it wasn't factory save the 4-pin Molex connector I installed to simplify the wire run to the cabin (for the overboost & transducer). The most difficult thing for me was figuring out where a good place to grab power & ground was, but you should be able to re-use existing connections in the fusebox.
That all said, are you sure it isn't just the wiring to the APC solenoid itself getting toasty? That's fairly common, even on later cars...
And *that* said, keep in mind if you relocate your box, you'll also need to pick up a later-style APC box. That may be a pro or a con... using the later ones means more fun tweaking! (the good kind, not the bad kind! :)
