Relatively easy fix, the gearbox attached to the sunroof motor is probably loose and the disc that connects the cables that move the roof is separating from the disc that is connected to the motor. In between the two discs is a rubber disc with holes in it. The metal discs previously described have pegs that fit into the rubber disc. When the gearbox loosens from the motor, the pegs skip out of the rubber disc.
The motor is in the trunk, under the floor board, slightly to the right of center, up against the rearmost body work near the bumper. Remove the bolts that hold the motor to the body sheetmetal, and you will see the aluminum "gearbox" held to the motor by three small coarse thread screws, maybe less if they have fallen out into the trunk. It should be apparant how to line everything up and tighten the screws and reinstall against the body. You do not have to remove the cables. If your roof is partially open when you do this, there is a small crank that is clipped to the motor that allows you to manually close the roof, but the gearbox has to be tight for it to work.
Also, if the gearbox is off, clean the discs and relube with white lithium or other lightweight grease. The gearbox is a poor design, but the installation is great because it is servicable and its location results in a very quiet operation (if you heard a 9000 sunroof motor which is mounted up front and makes a fair amount of noise, the 900 arrangement sounds classier).
