I haven't been able to directly compare, so this is purely speculative opinion, but I think that 6" speakers in the rear armrest will give you more accurate, tighter bass. 6x9" rear speakers might get louder, but will not have better sound quality because they aren't really in an enclosure (unless you count the entire trunk space.)
I've got 5" coax speakers in the rear armrests, and they definately have far more mid-bass response than the 4" components up front. However, the 8" subs in the trunk make all the difference in the world for reproducing low frequencies that the smaller speakers can't handle.
I'm going to attempt to make a sealed 8" sub enclosure in the center console (inspired by Eric Von Spelde's excellently documented SAAB project website), to see if one 8" driver right in front of me can replace two in the trunk.
