It should be OK, but why don't you just run the new big wire in the same place the old one was? The starter doesn't need the alternator wire, its the other way around. The starter terminal provides the best, closest, place to connect the alternator.
I'd put a big fat (+) wire from the alternator to the starter, & then put a big fat ground (-) wire on the alternator too. That carries the same current.
