In addition to Rolf's and Mark's comments, you may also need to bleed the clutch hydraulics because of air in the system. The transmission itself has nothing to do with where the clutch engages - it's the hydraulics and the pedal - pedal, master cylinder, slave cylinder, and the fluid between them. If the car has lots of city miles, the seals in the cylinders might be worn.
So, check the clutch pedal bushing, replace as necessary, and bleed the clutch hydraulics. One thing to keep in mind: if it's the original clutch slave, it could be full of black crud and may not bleed easily. BTDT - I needed to replace one in that condition. It engages at the proper height now.
