There's nothing to really know here, it's just a PITA. First trick is decoupling the shift coupler. IIRC - and I may be wrong - you need to remove the taper pin to do this job. That's a bit of work! I may be wrong, but I think that's the deal. Once it's out, push the transmission into 4th gear (push the input rod in) and push the selector rod back into the car as far as possible. Pry out the old seal and pop in the new one - I used a deep throat socket to give me something to tap on, but I did it with the tranny out of the car... :) Then, reassemble. Since you remove the taper pin, you don't need to realign anything - it'll only fit one way. In the event I'm wrong about the taper pin, and you do need to realign, just pull up the up cover on the center console (remove the shift boot, undo the two screws underneath) to reveal a small slot in the shift tower. Slide anything of the appropriate size in there, locking the input rod in the right position. A 4mm or 5mm (IIRC) allen key does the job beautifully.
Now, having typed all that, I remembered your original post. Your engine & tranny *are* out of the car already, simplifying everything. :) Advice is still sound. :)
