I think when Townsend refers to "head" he means cylinder head, which would mean the end of the hose that goes into the engine, not the firewall. All the water circulates (except the expansion tank, which is a reservoir) so it doesn't matter too much. My opinion is that if use flush either of the 2 hoses on top of each other it doesn't matter too much. It might flush the engine a little better if you flush the one that goes straight to the engine and not the one that branches to the water pump and radiator.
When I flush, I pour distilled (not bottled "drinking water") water into the expansion tank and watch it run out. I use a lot so it's similar to using a garden hose, except the water has essentially no minerals in it. I wouldn't disconnect the hoses because it's just more work to put back.
