The two countersunk screws that hold the rotor to the hub are important for centering the rotor. Yes, it is true that the rotor is really held on by the wheel, but you'll get some slop and ultimately a shimmy if you don't use those screws.

Hopefully, you are using an impact hammer to get out the screws. You'll mess them up otherwise. Go to an auto parts store or Sears and get a proper impact hammer. They don't cost much at all (about $20). This is a device that has a torx or phillip head, and a spring inside it. You hit it on the end, and it rotates the head to turn the screw with both a downward and spinning force. This will free the screw. Don't attempt to just use a screwdriver on them or you'll strip or break them.
