The bumpy feel simply comes from one or more rotors (brake discs) being not perfectly flat. Even tiny humps in rotor's surface--which stem from warpage after rotor gets too hot, especially common if you drive down hills a lot or drive aggressively--can cause bumpiness in pedal.
Jim is dead on about the solution: either new rotors ($$$) or get them "turned" (ground flat again) on a brake lathe. Sometimes, the rotors are too worn to turn--even though friction material on brake pads IS softer than your rotors, it is still wearing them away slowly. After many miles, 60K, 80K, 120K etc., they are to use again or will be too thin after turning is done.
About this time last year, I replaced all my brake pads, but left rotors and calipers alone. (My brakes seem bumpy like you mention at 55-45 mph and gradually lessens to no bumpiness at all as you approach zero mph.)
As far as I know, I've never heard of it seriously affecting braking performance. It's just really annoying/disconcerting.
