As you may know, the OG (old generation) 900 series uses several different engine computers over the 1979-93 (1994 convertible) range, including: K-Jetronic, LH-Jetronic 2.2, 2.4, 2.4.2, and that's only US and similar models. (UK models and other markets even had some Lucas fuel injection systems, which I know nothing about.)
The main 7-digit part number on your current ECU should match the number on your eBay ECU for part to work. If the eBay Jetronic ECU is from a Turbo, your current car being an S, you may run into trouble as fuel delivery is different for T vs. non-T models. Also, if the ECU is the wrong number it could be for an 8-valve 900, which I am pretty sure won't work at all on a 16V such as your '89S.
The only real way to see if it works is to install it in your 900 and take a drive, as far as I know. But I wouldn't advise a test install unless the part numbers match.
As far as the flap under the hood on passenger side, the recirculate button is what controls the flap--the button with oval swirl logo, next to the A/C snowflake button on your dash. This recirculates passenger compartment air (for best cooling, etc). Engine vacuum--or, during low vacuum times as during acceleration, vacuum "stored" in the ribbed plastic container in passenger side fenderwell--is routed to the vacuum motor on the side of the flap when the recirculate button is pressed and also when the air distribution knob is turned to the LARGE ARROW < > position.
On my '84S, the flap closes, too, when the engine is running and air distribution knob is off (at "O" position). However, SAAB may have changed this by the time your '89S was made, because on my Mom's '90 900, the flap doesn't close at "O" position, only at the < > position or when recirc. button is pressed.
If the flap never closes despite button pushing, then check to see if the vacuum hose is missing, cracked and leaking, or disconnected. Also, the electric vacuum valve which allows vacuum to go to the recirculate valve's motor when button is pressed, etc. is located under your dash, beneath the glovebox, just above the LH-Jetronic ECU. Check the valve's vacuum hoses for integrity, too, while your comparing part numbers with your eBay ECU.
