Josh,
Maybe when you replaced the alternator you forgot to hook up the ground wire for it. It goes from alternator to engine block for a ground point. If this isn't connected, the alternator won't charge the battery and BAM, you've got a dead batt. all over again...
This is the only thing I can think of off the top of my head. Maybe the others can chime in here. But I'd check that wire first, on my '84, I think it's green, but not sure on later years.
If that's true, then you really DID need the new alternator and it would explain both dead battery occurences, since they were caused by two different scenarios.
