The leak may be coming from: clogged sunroof drain if headliner/B-pillar is wet, rear window seals, or from a bad seam in the rear wheelwell. I found a leak in the wheelwell by spraying with a garden hose to find the dribble before it got too bad. I covered rusty area with POR-15, but the metal was still sound. Yours could have started there and once you got the big hole you created an easy water source.
The best way to have it fixed is to have a new panel welded in by a body shop. An old timer will know how to do this and will also be able to reinforce the jacking point, which may be rotted. The alternate is to patch it with body filler, it the area is a few inches in diameter. I once patched a similar leak in a 1957 Plymouth with scotch metal body tape, coated with bondo, primed, and then covered with spray-on undercoating. Not elegant but it held.
