I also suspect turbo plumbing, but if everything checks out, you might try swapping in a known good Air Mass Meter. Bad AMM's can do alot of things, but sometimes you just get surging, flat spots and lack of power.
Long shot is a bad distributor rotor. should be 1k ohms between tip and center contact. When they short out and resistance is 0 ohms, you can get similar symptoms. Regap plugs, might as well go through the whole tune up routine.
