1. Verify with your seller that he's including the turbo, fuel injectors and fuel rail. Usually they won't include the alternator or A/C compressor. Pitfalls can include crushed oil pickup, wrong oil pickup for your car (autos and manuals are different), poor storage, dry seals, etc, etc. You'll want to change the front and rear seals and, if you're adventurous, check the clearances on the main and rod bearings. Replace them if wear is too great - you'll never have a better chance.
2. You'll find that a header for a C900T will be an incredibly expensive undertaking because of the turbo location. Keep whatcha got for the exhaust manifold, although you may want to grind out some restrictions. Go over to the performance BB to see what they say for cams. For street use, keep the stock cams.
3. No practical difference.
4. Ratios are the same for all practical purposes and it's a drop-in swap. The later transmission has the larger pinion bearing, which is a good thing for longevity. Buy it as a spare if it's at a decent price. You really don't know how it was treated by the previous owner.
