The small metal shavings is normal but the larger chunk is not. This is most commonly from the rev cluck. This can be avoided by letting the clutch up slightly when you feel resistance going into rev and then it will go right into gear w/o much pressure. Also turn the engine off when parking before going into rev. When it is forced and the gear is still spinning and you get the clunk because of no rev syncro and possible chunk going through pinion and tranny which can cause damage.
Since your a new owner to the car and you don't know what was in the tranny before, some suggest a flush to clean out tranny. You could do a search on different flush choices. On what oil to use in the tranny I tried dino, Redline MTL and Honda MTF and the Honda shifts the smoothest. Even on cold start-ups the tranny isn't notchy and goes into gear really nicely. The Honda is tons better than the dino, a bit better than Redline and is half the price of Redline and easily gotten at Honda dealers and will prolong your tranny life. Our trannies get really hot so dino will break down rapidly. So you might try the Honda stuff which is at least semi-syn. Redline is full syn so it may handle head better and some believe it is better for the bearings. I replace the fluid once a year and I will continue using the honda MTF on rebuilt tranny with big pinion bearing.
That's too bad about the chunk on the mag but it may not hurt your tranny life and you may last long into the future.
Well done on doing your own drain. It's nice having the drain plug. On '90 up you have to remove a cover and wipe out the inside of the tranny and clean a screen which is more involved.
