I believe that you will find the best selection of beer at Mahar's in Albany (Madison Ave. near Allen St.) They have something like 35 taps (some of them from casks, most from kegs) and hundreds, if not thousands of different bottles avaliable. It's an Irish-style pub, and they close at midnight.
Holmes & Watson's in Troy also has a huge selection, and good food as well.
The Troy Pub and Brewery has excellent beer, and decent pub food. They just expanded into the building next door, and are starting to have music performances there.
The Big House brewery in Albany has good beer, ok food. The Pump House, which is only a few blocks away has good food, ok beer.
The Van Dyck in Schenectady has good beer and good food, and frequently has world-class live music.
I've never been to the brewpub at the Latham Circle Mall (Malt River?), but it has a reputation for better-than-average food and beer.
The Saratoga Springs Brewpub is worth the visit if you are up that way, but I prefer the Davidson Brothers Restaraunt and Brewery in Glens Falls.
Now some shameless plugs for friends of mine:
My buddy Gus runs the New Madison Grill (Madison Ave. just above the Empire State Plaza) which is a neighborhood tavern where you can get bottles of Sierra Nevada Pale Ale and great pizza for less $$$ than any other place listed above.
Lark St. in Albany is a great place to stage a pub crawl. Check out the Lark Tavern (on Madison Ave, actually), the Lionheart Pub (in the process of moving from Lark to Madison), Justin's, Cafe Hollywood, the Oh! bar (if you're secure enough in your sexuality that the flambouyancy all around won't make you anti-social- same goes for LuLu's a couple doors down), and The Larkin. I'm pretty sure there are a few I forgot.
For some real "historical research" visit the Palais Royale (two blocks from Lark St. on Jefferson St.) The owner/proprietor, Rocky Nigro, is a living legend in Albany. I believe that he has been running the place since the day prohibition was repealed (and probably before ;o).
For great cheap food, check out Bomber's Burritos on Lark St. MMMMMmmmmmmm.... Bombers...
Some friends of mine are in the process of re-opening the Potash Inn in Lake Luzurne (10 miles from Lake George village), which will feature Tex-Mex food, particularly smoked meat, and a quality beer selection.
If that sounds good, and you're in Bennington, VT, stop by the Rattlesnake Cafe. The bar owner there is very enthusiastic about good beer.
