You won't be able to set the timing because it's determined by a fixed-position crank sensor.
It's not good for the cat to run red. Among other things, you can burn your car up.
My guess is that you have a fuel pressure regulator that's bad and getting worse. Either that or the cams skipped a tooth on the chain.
If you pull the codes you'll probably get something that indicates rich running, and that's what trips the CE light.
Did you get all of the plug wires in the right places?
