Here's a guess. Perhaps the voltage dropped below 10 volts while you were jumping the other car. 10 volts is the ECU minimum voltage threshold and the car gets funky when that happens. Internal battery shorts can do the same thing. Check your battery voltage 12.5-12.6 volts when engine is off and about 14 volts when engine is running.
With any luck, you have not damaged your ECU or main F/I relay and fuel pump relay, but jumping with Bosch FI is a risky proposition. Before you disconnect the cables, it is important in each car to turn on several high current load accessories to dampen any voltage spikes, e.g. lights, heater blower on high, rear window defroster, etc.
