I'm a bit lost here.
First, if the shop did drain the auto tranny, they would have gotten about 3 quarts out, not 3-4 gallons.
Second, if they didn't realize they drained the tranny, they would have put too much oil in the engine (ask me how I know this, except it was a manual and I was watching). Or, the tranny wouldn't have worked, so they would have realized what happened and refilled it.

If they refilled it with either engine oil or the wrong type ATF, there is a good chance you can fix it by flushing (or changing what comes out of the pan 3-4 times). Not a lot of point in dropping the pan, since the only filter in there is a metal screen.

And, there is always the possibility of sheer coincidence--
but, if they are willing to reimburse you for up to the value of the car, you might want to go ahead and have a remanufactured tranny put in.
At the same time, probably be a good idea to spend a few bucks more and have all new seals put in the right places on the engine while it is out.

Or, bite the bullet and find another car if you can for the price.
