This is the way I did it.
to patch holes in the floor, the only permanent fix is to mold some kind of kevlar or fiberglass to the floor, i think fiberglass. now this was too intense for me, so i went the easier route.

easy route:
pull all carpet and seats out.
find stainless steel plate big enough to cover hole, preferably one that won't rust. (license plates work wonders, how many do you see rusted?)
go to the auto store, and buy the following things:
1: an auto body sealant, i used 3M's "all-around autobody sealant" PN 08500, it was like $12. (looks like a tube of caulk)
2: undercoating. I used Zecol heavy-duty rubberized undercoating. pirce was like 3.50. (spray can)(this goes on at the end of the job)
3: rust inhibitor, any should do.
4: rivets, and a rivet gun (maybe borrow this from a friend or...i don't know) i got my rivet gun from the car dealership that i work at, which is where i had the car up on the hoist.

What you need to do:
pull up all carpeting, knock out all the loose debres around the hole, make sure there is no metal around opening that is rusted. then take your rustproofer, and spray it on there.
now take your metal plate, line it up over the hole, make sure there is overlap so that it fills entire hole and then some. drill holes around the outside, through the plate and car floorbed. this is where the rivets will go (use drill bit just the size of rivet or one smaller so the rivet has something to grab).
make sure plate doesn't move, otherwise the holes won't line up when you go to rivet.
on the plate, use the autobody sealant in the caulk tube all around the outside edges, so that nothing can get through, air, water etc...
i also put some around the hole.
now put plate down and rivet it to the floor. after that was done, i put more sealant around the outside of the plate to make sure, then i hoisted the car up and put sealant all around the inner of the hole.
i let this dry a few min, then i just took the underbody spray and sprayed it all over, i also used a few coats of it just to make sure.

when all was said and done, the bottom of the car looked normal, except the holes were just recessed, but all was sealed and undercoated. in the car you saw nothing, because the carpet covered anything.

I did this last august to my car, and it has now gone through a minnesota winter and very rainy spring and is still bone dry.

So i guess you don't really need to bond fiberglass down, but that's a permanent thing. :/
