Re: window, I think it's gotta be the switch since you can jump it at the door jamb proving the motor OK. There are only two wires going from the switch to the window(the other two are power and ground), so if it goes down, you know the wires to/from the switch are good. I would plug the connector into a known good switch, i.d. the passenger side switch. You can also jump the ground and power from the connector to the wires going to the window to see if you can get it to go up.
Re the fan, i would check out the fan speed resistor on the firewall. i can't remember if you can actually reach it though the speaker hole, if not you probably have to pull out the instrument panel. Also check connections on air distribution switch.
