This is a guess, but I'm wondering if you are getting intermittent base boost. I'd first pull the plug on the APC solenoid and see if the base boost is where your "low boost" is. If you are only getting base boost, I'd check:
-the big plug to the APC box for a secure and locked fit,
-the cruise gizmo on the driver side fenderwell that limits boost to base when cruise is on,
-APC solenoid for smooth operation-give it a shot of carb spray and finish with wd40(this is probably not the cause of your problem)
If the "low boost" is different from "base boost," I would double check for a crack in the turbo plumbing, make sure wastegate isn't hanging up, tighten all nuts/bolts on turbo /exhaust flanges, clean knock sensor connection and retorque bolt. Seems like you've done everything else.
