what the heck did I just do? (long)

I just swapped voltage regulators in my 1985 900T because my lights were flickering a little when the car was running - although the volts looked fine, it was just annoying.
Anyway, so I take the old one out and put a used one on that I got from the junkyard. In doing so, I made a mistake. I used the wrong hole on the alternator on one screw when attaching it. I didn't know it was in the wrong place until I started the car to check the voltage readings. Smoke started to come from the alternator!
I immediately shut of the car and adjusted the regulator to its proper position, and started the car again. No smoke this time, but the alternator makes a fairly loud whinning when it is turning.
I switched it back to the old voltage regulator but the alternator still whines and now it is not charging the battery.
Did I just wreck a perfectly good alternator?
